Hello everybody,
I have seen on the forum that someone else have experienced the same issue but the problem was not solved and microsoft didn't answer my problem.
I try again befor changing of software because of the pressure of my team.
Here is my issue:
1. We are using "Microsoft Sharepoint workspace" or "onenote" application linked to our office 365 space.
2. When we add or modify files, sometimes not often but more and more, the files are moving to the root of Office 365 document folder.
Do you have an idea of the reason of this bug?
How can I solve this issue?

This is Jonis from Microsoft SharePoint Online Support.
The issue that you detailed in your post is related to the synchronization of OneNote files on a SharePoint Online for Office 365 site. While SharePoint Online is a great place to store your OneNote files, we do not support or recommend the synchronization of OneNote files stored on a SharePoint Online site. OneNote works well when shared from a SharePoint Online site and allows you to host OneNote notebooks and share the information. What does not work reliability is the use of the OneNote synchronization tool to sync OneNote files directly to a SharePoint Online site. While I can understand the benefit of the OneNote sync tool, please be aware that the OneNote connector is not reliable when syncing with SharePoint Online.
Even with Microsoft SharePoint Workspace 2010, the synchronization tool for Office 365, we do not support the synchronization of OneNote files to a Sharepoint Online site. See the following screen shot and link to an article detailing this and other limitations: Synchronize SharePoint content with SharePoint Workspace.
I would recommend that you avoid using the synchronization feature for OneNote files, to see if that resolves the issue with the moving files.
If that does not answer your question please let me know as I will continue to monitor this thread for a few days and will reply to any additional posts or questions.

It is answering partially my question.
nevertheless my other question is not answered.
1. We are using "Microsoft Sharepoint workspace" application linked to our office 365 space.
I am computer specialist and I have exchange with your helpdesk 2 months ago.
The only answer I had was. we are maintaining Office 365 so We can not solve your issue linked to "Microsoft Sharepoint Workspace".
There is a big bug having some files moved to the root of 365 document folder without any reason
