We have E3 acccounts as well as a Lync Server providing us with Voice (VOIP). Everyone is using Win7 and Outlook 2010.
The problem is that conversation history is not being saved in Outlook. We have checked and re-checked all settings to no avail.
Has this happened to anyone else? Any clues on how we could troubleshoot and fix this?

Are the email addresses the same? is your mail as well as lync being hosted on O365?
Yes, they are the same email address. We use Exchange and Lync Online as part of our E3 plan. We also use Lync 2010 on-prem to provide Voice (VOIP).
Where is your lyncdiscover record pointing.
I think you are going to have a problem with 2 lync servers

The issue may be caused by the wrong DNS records and the configuration of the desktop apps.
Please refer to the following suggestions to troubleshoot the issue:
1. Please refer to the following link to check the DNS records: http://support.microsoft.com/kb/2566790
2. Have you added the Office 365 account to Outlook desktop yet? If not, please refer to the article below to connect Outlook to Office 365 account and check if the conversation history can be saved in Outlook: http://help.outlook.com/en-us/140/dd253202.aspx
3. Please run the desktop setup before you sign in Lync and open Outlook.
4. If you have added the Office 365 account to Outlook desktop already, please check the Lync Online options for the Conversation history via the following steps:
Sign into Lync, click on Tools >> Options >> check the save conversation history to outlook is checked. Please refer to the screenshot below.
